Species 2 Commander Patrick Ross leads a crewed expedition to Mars. The astronauts were able to discover soil samples that contained an alien substance. This substance thaws inside their capsule and contaminates it, resulting in a seven-minute contact gap between the mission’s control. Three astronauts returned to Earth to celebrate the occasion, without any obvious negative consequences. Only an ex-institutionalized scientist Dr. Cromwell, reacts to their return with a frenzied fear. In the meantime, Dr. Laura Baker has created a clone of Sil named Eve, whose alien DNA is suppressed in order to make her more docile. Her team conducts experiments on Eve, hoping to find an effective way to defeat the aliens should they ever come back to Earth. Each experiment fails because Eve’s biological makeup changes.

When they return, team members are instructed to stay clear of sexual activity for a period of ten days. Following a fundraising event Patrick ignores this advice and forms an trio of Marcy and Lucy. The tentacles begin to grow as he has an affair. Lucy notices the change as she kisses his body. She is stunned by his appearance, and is determined to escape his grasp. She insists on stopping him but he refuses to listen when he reaches a climax. Marcy and Lucy both experience the hyperfertile alien seeds which result in them having accelerated pregnancy. The result is Patrick’s half-alien kids bursting out of their stomachs. His sons, who are rapidly growing, are kept under wraps by Patrick, Senator Judson Ros. Eve gets excited each time Patrick is sexually active. On the next day, Patrick tells his father that he is unable to remember the previous night’s events. Senator Ross states that he is aware of Patrick’s behavior and encourages him to focus on his political goals. Dr. Orinsky, one of the NASA scientists who examined Patrick discovered something odd in his blood sample. He desperately tries to reach Cromwell. Orinsky is then attacked by something made from Patrick’s blood and transported to the hospital. Laura finds that the DNA of Orinsky differs from Eve’s. This renders her a non-suspect for the murder. This causes Colonel Burgess who is the military supervisor in charge of her investigation, to reunite her with Press Lennox to contain the new threat. Press and Laura find Cromwell who was Orinsky’s former professor. They learn that Cromwell discovered that an alien species destroyed Mars in ancient time. Cromwell was concerned that alien DNA could remain on Mars and spread to future visitors to the planet. He advised the government not to end the mission, but was later assigned to an institution to discredit his. Cromwell then states that the night Orinsky tried to contact him was to confirm that he was correct all along.

Press and Laura determine Laura and Press identify Mars astronauts as the main suspects. In a bid to locate Patrick who is missing, they search for the other astronauts, Anne Sampas and Dennis Gamble. They arrive too late for Anne to have sex with her husband. This results in her immunization with hybrid offspring. A tentacle-like creature explodes out of Anne’s abdomen, killing her husband before Press and Laura manage to kill the monster. Another team of agents arrives in time to find Dennis and verify that he is healthy. Laura finds out that Anne’s hybrid DNA doesn’t coincide with the DNA found in the Orinsky wounds which means Patrick is the one responsible for the murder. While she is there, Patrick has sex with his partner, which results in her death due to the birth of a hybrid son, named Portus. Horrified at causing her death, Patrick attempts suicide by shooting a shotgun, but the alien DNA rejuvenates his head, bringing him to his former self and temporarily kills the human part of him, along with the drive to mate with the most women possible. Dennis is in the room to witness this, and he tells Press and Laura about what he saw. He also recollects what happened in the capsule, and is a part of their mission. Patrick begins impregnating as many women as he can, hiding his victims and up to twenty children in his father’s property.

Laura is assigned the job of activating Eve’s alien DNA to enable her to be telepathic and to follow Patrick. However this makes Laura more volatile and intensifies her alien-like instincts. After Darlene is sexually assaulted by Patrick, Dennis and Press are able to take Patrick into custody. They then discover that Eve is there and bring Patrick to the lab despite suspicions. When Patrick is taken to custody, Eve shows signs of being hot. Patrick demanded Laura to open her cell and was close to killing her. However, Dennis and Press removed him with the use of a gaseous weapon. Burgess confronts Ross and gives him an undisputed proof of Patrick’s condition. He demands his help in capturing Patrick. Incredibly concerned that Patrick will be killed instead, Ross deduces that he is at the property and apologizes for treating his son so cruelly. Patrick’s human nature briefly returns however, as he tearsfully embraces his father, the alien DNA suddenly quickly re-emerges and kills the Senator. Ross’s death completely destroys Patrick’s humanity, and he assists his hybrid children to cocoon, so they’ll soon start mating and will soon be preparing for the destruction of humanity.

Laura is back in the lab, and finds that Dennis isn’t infected. He is a carrier sickle cell disease. This species lacks immunity against genetic diseases that affect humans. They are planning to utilize this weakness to their advantage however, Eve is able to escape from prison to find Patrick. With Burgess, the military, and Laura following, Dennis, Laura, and Dennis press on. In the shed, they murder Patrick’s offspring, as Eve and Patrick transform into alien forms and begin to get married. Dennis and Press intervene to stop the mating. Eve is able to escape from the clutches of Patrick and Patrick transforms into an alien form and attacks Eve with his tongue-tentacle. Patrick is attempting to strike the group, but Press hurts the male alien using the pitchfork, which is coated with Dennis blood. He dies shortly thereafter.

The military leads Press, Laura and the wounded Dennis away. The seemingly dead body of Eve is transported to an ambulance. However, shortly thereafter her uterus starts swelling quickly. This indicates her health and the immunization given by Patrick. Portus watches. The screen fades to black as Eve’s uterus explodes, and her screaming is heard. This leads into the third film.
